The village of Head of the Harbor is located on the North Shore of Long Island in Suffolk County, New York. The village of Head of the Harbor is located within the town of Smithtown. The village has 2.8 square miles (7.3 km2) of land area and 0.2 square miles (0.52 km2), or 7.52%, is water, for a total area of 3.0 square miles (7.8 km2)

To the north of the village lies Stony Brook Harbor and Stony Brook to the east. St. James is to the south of the village and Nissequogue lies to the west. North Country Road or New York State Route 25A barely passes through the village to the south. Harbor Road and Hitherbrook Road serve as the main thoroughfare throughout the village.

It is home to several popular tourist spots such as Avalon Nature Preserve just right across Stony Brook Grist Mill with Stony Brook. Nearby is The labyrinth at Avalon Park. Others are Deepwells Farm Historical Society and Saint James District both along North Country Road and just 350 meters apart. An old quaint home in the village is now Mills Pond Gallery located at the border of the village and the hamlet of St. James. Cordwood Park on 30 Cordwood Path overlooks Stony Brook Harbor to the north.

The only place of education in the village is the Harbor Country Day School on 17 Three Sisters Road. A monastery serves the village namely the Monastery of Saint Dionysios the Areopagite on 481 N Country Rd.
